My late 2013 iMac with Mojave shows the flashing folder with question mark on startup in any mode; normal, pressing Option (with a bootable backup plugged in), PR repair mode, or recovery mode.

If you have a wireless keyboard and are saying that none of the keyboard inputs are working at startup? Then perhaps your keyboard is unpaired from your iMac and you need to use a USB keyboard to startup in Recovery mode or the Startup Manager to access your bootable backup.

but I also think the OP is having trouble getting to Recovery or their bootable backup, no/yes/maybe?
I think the OP is saying he's getting a folder with a flashing question mark, which has nothing to do with an unpaired keyboard.
It's true he can't get into Recovery Mode to repair whatever is causing a problem booting normally. I guess we'll see. 😎
