How do you backup apps that are not included in iCloud
How do you backup your iPhone apps when your iPhone says that some apps are not included in your backup and you go to “manage backup” and there is no option to backup those apps

Apps are never backed up either on iTunes or on iCloud. What is backed up is the app link to the App Store and the personal data under the App.
