Does factory resetting my phone cause my games to lose its progress?

It depends if your game is installed locally on the phone or if it's just the game user interface and all data, progress etc. stored on the games server. You can tell the difference in many cases if the game asks you to bound your game account to Fb, Game Center or something or not.

Factory reset will reset everything. Just like out of the box.
