What happens to SW licenses for software from companies other than apple (for instance minecraft) after I use migration assistant? Do I have to buy the software again?

You might have to unregister your current Mac and then register the new Mac after the migration is completed and your running Minecraft. Check with the developers to see how they handle migrating to a new Mac.
In addition, you may have to re register some of your software, such as is the case with Microsoft Office. Then they know their software is now on your new computer. As Rudegar said, each provider may be different, so it's good to check with them first to know what to expect. Good luck.
