If both your iPad and iPhone are using Massages in iCloud, then yes, deleting from one device will delete messages from both.


If configured to use iCloud, the link can be easily removed. On your iPad:

Settings > [Your Name /AppleID] > iCloud > Messages - set to OFF


If your iPhone is still configured to use Messages in iCloud, your messages will still be synchronised and backed up to iCloud. Should you wish to do so, you can disable Messages in iCloud for your iPhone in the same manner.
