From what I gather, I should be able to enable the emoji viewer in the menu bar via System Preferences -> Keyboard -> Keyboard, where there should be a checkbox but that checkbox is not there. Any ideas where that checkbox went?

System Preferences > Keyboard > Input Sources. Enable "Show Input menu in menu bar".

Does the Viewer come up if you do Edit > Emoji and Symbols?
