The drive is there, but check Finder Preferences to make sure all the boxes are checked (to show hard drives etc.). You will see the applications in the Applications folder. All the Apple applications are already on the new computer, it comes that way from Apple, those are already at the latest versions (so if you told Migration Assistant to bring over applications, it would ignore the old ones on your old Mac).

iCloud Drive is used for storing mostly files and folders, not applications, if you activate it.

No, you can use Migration Assistant to transfer only user accounts (that you select) and associated files/folders, if you so choose. You can also transfer Applications but sometimes it makes more sense to install fresh on the new computer all applications, it guarantees that you have the latest versions and better compatibility.

Device Limitations:

If you transfer applications, know that they may not work due to device restrictions (numerically). A pure example would be MS Office. Another example is Adobe Photoshop. One last example would be turbotax. So, if an unsuccessful transfer, request a new license key from the Developer.
