I have several Smart Mailboxes set up in Apple Mail. When I delete them they seem to go away, but Mail restores them after several minutes. Any ideas on how to actually delete them? Are they being synced somewhere that I am missing?
Mac mini 2018 or later
Boot into Safe Mode according to Start up your Mac in safe mode - Apple Support and see if the problem persists. Reboot normally and check again.
NOTE: Safe Mode boot can take up to 10 minutes as it's doing the following;
• Verifies your startup disk and attempts to repair directory issues, if needed
• Loads only required kernel extensions (prevents 3rd party kernel/extensions from loading)
• Prevents Startup Items and Login Items from opening automatically
• Disables user-installed fonts
• Deletes font caches, kernel cache, and other system cache files

I spoke too soon. They all came back.
Then I found that one of my other Macs also had the Smart Mailboxes. I did not realize they were on the same account. When I deleted them on that computer they deleted from the first one.
Not sure why one seems to be overriding the other.
Can you post a screenshot of where they are in Mail's sidebar like this?
You must have had them syncing thru the System/Apple ID/iCloud preference pane.
They are sync'd with your macOS devices. I'm not sure how to resolve the problem, though. They do not show up in iCloud.com or and iOS devices.
This seems to have worked. I will wait a few hours just to be sure.
