How do I get messages to stop opening on start up?
System Preferences >> Users & Groups >> login Items and look for Messages. If listed hi-lite it and near bottom is small minus ( -) button. Click - ( minus ) = Remove from startup application .

In addition, you can quit the Messages app before you shut down the Mac or log out of your user account.
When you select Apple menu > Shut Down... (or Restart...), un-check mark the box to "Reopen windows when logging back in".
Checking & unchecking there in Login Items doesn't do anything for sane people, you have to remove it per directions given, the unchecked box is supposed to hide it from the Dock, not sure it even does that.
I have done that, it still keeps opening on any restart! I don't have it checked as a "start up" item.
