Why does my MacBook Pro tell me its saving my files to my Mac's HD when I have selected the iCloud Documents to save to?

Because that is where your iCloud storage is. ICloud does not remove files from your local drive it uploads files to iCloud so that the files can synchronize with other devices connected to the same iCloud account.
