I entered a website and got a message saying my iPad was infected with 2 viruses and then got a number of Macfee pop up windows. What should I do.

The message is a scam presented by criminals. Close the offending page and avoid sites that are involved in such bogus advertising tactics. Do not interact with the site. Do not download anything based on a popup message.
