How can I just add the .99 cent payment to my apple account in order to pay for my iCloud subscription

Make sure you only need 99c. I don't know if iCloud is charged taxes.

Adding just 99 Cents to an Account:

If you already have a Method of Payment, then add a Gift Card. See a local retailer, asking them if you can get an Apple Gift Card (not an iTunes Gift Card), and assign only 99 cents to it.
