Some iCloud files seem to be hidden on my Mac

When I open a folder on iCloud Drive via a web browser (Safari) and compare it to the same folder (with finder) on my Mac, some files are not displayed. If I search for the missing file name with finder on my Mac it finds it and shows the full path as the same folder. I can see and open the file from the search, but if I browse to that location the file is not there. This seems to have happened to hundreds of files scattered throughout my file structure. The version of my file structure I can see via the web browser seems to have all the files. I do not understand what is happening here. Is there some way to force the version of iCloud I see on the web browser to sync to my Mac? When I save a new file to my Mac it uploads automatically to the iCloud Drive, so it does sync.
