How can I prevent losing annotations in PDFs opened from Apple Books app?

Annotations (highlights) on PDF documents (web articles) organised in Books App seem to create a new copy of the PDF document outside Books App which essentially means these annotations are lost when the pdf is opened from Books app the next time. This does not happen when pdf is opened from the finder app, annotations are retained when the pdf is re-opened.

Any tips or tricks available to retain the annotations in pdf opened from Books App?
