Will my photos transfer to iCloud after upgrading?

This is a very good question. There are ways to get pictures onto a phone without them being under the control of Photos or without them being synced with iCloud. Are you using iCloud Photos?
If you are using iCloud Photos, then you should look at Photos at iCloud.com to see what is actually synced there. If you're using iCloud Photos, and you don't see some of your pictures at iCloud.com, then they may be vulnerable. When using iCloud Photos, the "iCloud Backup" doesn't make a second copy of your pictures--iCloud Photos is the "backup." So you really have to check there.
If you are not using iCloud Photos, there is a backup setting at Settings>Apple ID>iCloud>iCloud Backup.See:

I worry that this backup may not be able to include some pictures that came from a computer or that didn't come from the iPhone camera or from iCloud Photos. I use iCloud Photos, so I'm not sure. You said that you didn't get some pictures in your last upgrade-- were they like these?
There should be no problem going from iOS 18.3 to 18.4, for instance, but I would want a good secondary backup, like to a flash drive or external drive, for a major upgrade, like going to iOS 19.
