I am trying to clean up my storage. If I delete files in my Download Folder do they also get deleted in the folders they were saved in once I empty my Trash?

If both locations are different Finder folders, no. If you're accessing items directly from the Downloads folder in an application, yes.
The entries under Tags and other search result pages aren't in a specific folder.

Make sure you have frequent & regular backups. And before making any major changes, make sure your backup contains those items before you delete them so you have a buffer zone to restore them if you realize something went wrong.
