The same you would dispute any other fraudulent charge, first you contact the merchant and if unsuccessful, then you dispute the charge with the card being used.
Apple Pay just prevents the merchant from knowing your actual account number and instead uses a token that the bank of the issued card provided you when it was added to your Wallet. It is that token that is sent to the merchant and that is the only involvement Apple Pay has. No money transfers through Apple and Apple is not authorizing or declining the purchase.
Are you actually seeing a deduction on your credit card or are you just seeing some kind of message or email making that claim. If you do see a charge on your credit card, what is the exact description?
