I have both an imap and a pop account with the same name in apple mail. I only need the imap one. can I delete the other one without losing mail stored in mailboxes under "on my MAC"?

While the suggestion to archive your mailboxes is a great one, let me directly answer your question:

a) Always make sure to have a current backup

b) Deleting an account does NOT delete any messages that are under On My Mac

c) Always make sure to have a current backup

actually you should not be thinking about losing mail when you decide to make a change; instead do a search on how to ARCHIVE your mail. Then you won't have to worry about losing mail. I archive all my map mail I want to maintain to iCloud. I've never lost one piece of email doing it. ie I make changes a lot.
