Is malwarebytes diagnostic tool safe to run?

I do not hear often issues like yours ...

It is a trusted utility if you are having an issue and suspect you have installed adware/malware.

There are manual ways of rooting out the problem, it does not have to be third party, but can make it easier.

Typically third party Anti-Virus does nothing but add issues and compete directly with Apples own built in Security:

I don’t, and have not ever on Macs (which I’ve used for >30 years).

Why are you running Malwarebytes in the first place? There should be no need, and 'helpers' like that usually cause more problems than they solve, which sounds like exactly what you're experiencing.
