We are planning on setting up corporate Apple ID domain with Azure AD federation. Some users have created Apple ID within this corporate domain and have to be transferred to Apple ID's outside the domain. If users have purchased software using these private Apple ID's, how can we transfer those purchases to the coroporate Apple ID?

You can't transfer purchases between Apple IDs. You can try setting up Family Sharing between the IDs if you want to be able to share purchases made with the IDs.

Are the devices all company owned? If so, you really should never have allowed the use of personal AppleIDs to begin with. It would have been much better to deploy company owned devices using a business managed deployment. That allows you to retain company control of hardware (no issues when an employee leaves, with their hardware activation locked to their AppleID) and you have 100% control over app deployment and security of devices.

Purchases via the App Store are intrinsically tied to the AppleID used at time of purchase.
If there are some apps you want your users to use in a corporate context then your options are to re-purchase the app under the corporate ID, or let them continue to use their personal copy. Depending on the app, your industry, and your appetite for paying lawyers, there may be ramifications to letting users use personal software for work, unless you have reimbursed them for the purchase (in which case, technically, the company owns the app, even though it's under an individual's name).
If your goal is just one of convenience, then know it is possible to maintain multiple AppleIDs on a device, and install/run apps from any of them at the same time.
