I had notes already on my phone. I also had notes on my iPad that I wanted on my phone. When I cut on sync on my phone all then notes I already had deleted. There is not a recently deleted file I can access them in either. I was wondering if there was any way to recover the missing notes.

Only by restoring your most recent backup if they were only on the phone..
Recently deleted folder only operates when 1. on iCloud Notes and 2. when you manually delete them.
