If First Aid cannot repair the file system while booted into Recovery Mode, then you will need to erase the entire physical drive before restoring from a backup or clone. Within Disk Utility of the macOS 10.13+ installer you need to click "View" and select "Show All Devices" so that the physical drive appears on the left pane of Disk Utility.
