I created folder name "Research" now all my folders have this folder in it and vice versa for my other folders.. when I try to delete the duplicates, it deletes the content altogether. So if I have 10 folders on my desktop they have different names, but duplicate content.

Start with this...

Safe Boot, (holding Shift key down at startup), does the problem occur in Safe Mode? Could take 10 minutes or more.

Safe mode attempts to repair Disks & clears lots of caches & loads safe Drivers, & prevents loading of 3rd party extensions, so if Safe Mode works try again in regular boot.

Timing is critical to access special boot modes on Intel Macs. You need to press the keys immediately after hearing the startup chime. However, if you have an M1/M2 Mac with Apple Silicon, then you access Safe Mode differently. This is why people should always include the exact model of their Mac and OS being used. Here is an Apple article on how to access Safe Mode:

It is also best to use the built-in keyboard on a laptop or a wired USB keyboard since wireless keyboards don't go ready soon enough to use the special startup keys on Intel Macs.
