I made an app purchase with an Apple gift card for $4.99 and was charged $6.99 plus tax and a $2.99 purchase became $3.99- is there an additional charge for using the card?

There isn't an additional charge for using the gift card. You may have another charge that was combined with the purchase. This is primarily a user-to-user support forum; other Apple users like you.
