What are the issues and thing to watch for when backing up files from two Macbooks with overlapping files and syncing? I have two Macbooks, my old one I still use for some of the same operations I do on the new one. If I delete a file on one will is get deleted on the other? Thanks.

I think it's important to understand you can't backup from a Mac to iCloud. You can only sync to iCloud. That means if you are syncing a file a you delete it on one Mac, it will get deleted on the other.
I haven't found any problems but then I don't back up anything that if Apple looses I would miss. Those I back up to a external SSD. Running a M1 2022 amd M2 2023.
