All of a sudden I can't easily open PDFs. I get this message:
Apple could not verify “document name” is free of malware that may harm your Mac or compromise your privacy.
I know the files are safe. I have to go and allow in settings every time I want to open these files. It doesn't work with any PDF reader and I prefer Preview.
This has only just started and my previous downloads work.

That file works fine! So maybe it's just the website, even though it's secure and I've used it many times. Thanks for responding.
Both Acrobat and Preview fail to open certain PDF files.
Malwarebytes is installed on all computers.
Get Info shows Acrobat as the default application.
This worked for me, though the UI feels a bit clunky. Didn't need the terminal command.
This issue occurred with a tax document downloaded from a medium-sized organization on the latest version of macOS.

This is still an issue. Happens with even the simplest PDFs created by Affinity / Adobe on-device.
