I use Apple iMail to retrieve my Gmail. Apple iMail then places them in both inbox and archive box. How do I stop emails from being archived? If I delete from archive file they are also deleted from inbox. Is it an Apple issue or a Google one?

Double check gmails settings in settings - app - gmail - maybe advance settings - that incoming mails goes to inbox and not archive.
