I have recently purchased an Apple iPad Pro, 12.9 inch, with the accompanying keyboard. I would like to know if there are any options to store the Apple Pen, rather than on the side of the iPad (other than charging).

Where would you like to store the Apple Pencil? If you do not want Apple Pencil to be magnetically adhered to the side of the iPad then you can store it in any other place you would like. A drawer, pocket, on top of a table. You cannot magnetically adhere Apple Pencil to any other side on iPad, if that is what you are asking.
I concur with Idris. Third party manufacturers are often quite inventive and, honestly, sometimes come up with more practical solutions than the original manufacturer.
I know if I were carrying around $100 stylus I’d find a way to do it securely. (We see weekly posts here from folks that lose their pencil)

The reason I went with that case was because I had the Pencil in a slot in the folio cover I had. It got broken.
I would like to be able to store the pen somewhere on the iPad, but so that it is not so exposed. I am a teacher, so I will be lugging the iPad around and don't want it to come off the magnetic side in my bag. I would rather than it was secured to the iPad somehow.
Why don't you simply go to amazon.com and do a search for Apple Pencil cases.
There are some the use an elestic strap to hold the case in place around an iPad and others that adhesive attach to an Apple smart cover or keyboard case.
I am sure you can find something that'll work for you.
You can buy pen cases places like Amazon. I have one that was quite inexpensive, it's semi-rigid and has space for my extra nibs and charging adapter.
how are you wanting to store the Pencil?
Still on the iPad or some other nearby location?
There might be something on Amazon that is made to work with the smart folio keyboard case.
I experimented with a stylus for a while and I carried mine in a fabric pencil case.

I have one purchased on Amazon that stores the pen inside a folder that encases both the iPad and the pen. Just search for iPad folding case and pen.
