I can't open a new Safari window by pressing cmd+opt+N.
However, if I open at least one new window using the menu bar, the shortcut magically starts working and it does until I close Safari. After launching the app again, the shortcut stops working.
This has been an issue for me since as far back as macOS 14!

As far as I know, the keyboard shortcut to open a new Safari window is pressing cmd+N
(not cmd+opt+N)

It can affect a lot of things.
Are you running any apps that change keyboard shortcuts? One I can think of is Keyboard Maestro. Something like that could be interfering.
Could you have changed the keyboard short cut in Settings>General>Keyboard>Keyboard Shortcuts? It's possible to change settings for apps. I don't know that a change is reflected in the menu.
In fact, I don't see any shortcut in Safari that is cmd-opt-N. Command-control-N is for a new empty tab group and cmd-shift-N will open a new private window.
Command-N is the standard shortcut for opening a new window in the Mac user interface. It works in the vast majority of apps. I just tested it in Microsoft Word and Chrome. Works the same way there.
I can replicate your workaround. I opened a window from the menu bar and then tried to use cmd-opt-N and nothing happened.

Here you can see that "Nowe okno" (New window) is assigned the shortcut command+option+N. In fact, command+N opens a new tab, just like command+T. I am definitely able to open new windows with command+option+N after my workaround and command+N definitely only opens a new tab.
I don’t have any apps affecting shortcuts. I also don’t remember setting any custom shortcuts. I reset everything to default for good measure, but no dice.
I think it’s just a bug so there’s not much that can be done…
I posted here because I reported this as a bug a couple of times already yet the issue persisted even between major OS versions…
I was hoping that then maybe this wasn’t a bug but some configuration error or a known issue. Anyways, thanks for your time.
It would have been helpful to know at the beginning that you were using a different language and regionalization.
Unfortunately, I have no way of testing or troubleshooting anything in Polish.
